两句都正确，但是我感觉有一点，两句都应该做修改就是The day on which Tom was born is May 2nd,1989. 因为是陈述一个事实应该用现在时，所以后面的WAS改为IS，第二句也一样，The day is May2nd,1989 on which Tom was born.

两句都没语法错误，但一般采用第一种，which是修饰先行词day的，所以应该贴近点，第二句隔太远了

on which等价于when,带入句子
1.The day when Tom was born was May 2nd,1989.
2.The day was May 2nd,1989 when Tom was born.
